I just got a 1 year plan with myhosting vps debian. And I just canceled a hosting plan with my previous host. I am having trouble set up the ftp account : http://myhosting.com/kb/Updating_Web_Pages on the 3rd step, I don't see my domain in the list. I am wondering if im doing this right or is it because the transfer of the domain didn't finish yet. Thanks for any advice.

The answer to your question can greatly differ depending on whether you have Plesk on your Debian VPS or not.
If you do not have plesk, it requires you install and setup an FTP server. Details can be found here: http://myhosting.com/kb/Getting_Started_with_Linux_VPS#Getting_started_wit hout_Plesk_or_cPanel.2FWHM_.28Advanced_Users.29
For most users however that are not familiar with this kind of administration, we highly recommend a VPS with Plesk or cPanel/WHM to assist with this sort of thing. If you're particularly wanting Debian, Plesk will be your only option however.
