When using the Application Vault to install Joomla it is customary to have some file permission / ownership errors. The developer team for Joomla is aware of this issue and have built in a work around. You will have to enable the 'FTP File System Layer’ from within the Joomla Administrator panel.

1. They log into their Administrator panel for Joomla and click on the Global Configuration button. This can also be done under the ‘Site’ menu.

2. Now they will have to configure the details under the ‘Server’ section of the Global Settings with the appropriate data. This may take some trial and error to get working with various combinations of username passwords and so on.

This should make all future file uploads use the FTP layer rather than the Apache server layer which has been causing the majority of the File/Owner permission troubles.
